Normal Jeanne was indeed not raped and died a virgin. But you forget that Jeanne Alter was born from Gilles vision. She isn't an inverted Jeanne d'arc, she is a completely new entity that has vague similarities with the original Jeanne. In other words, some of her memories were made up to further enhance her hatred, nevermind her obvious personality change. She doesn't know the exact heat of the flames that burned Jeanne either so while she is using fire constantly, it can be argued she doesn't know the true extent of the symbolic meaning of Jeanne's burning cause of the Grail fabricating a good portion of those memories to achieve the desires goal of creating a vengeful Jeanne. I don't like rape but I think it added to the plot so I will let it slide.
