ADDENDUM 2: Just read the extra pages. Turns out the "second generation" were extensively modified and were already at the "tens of thousands", so it seems the genetic diversity issue is resolved. They were capable of gestating at significantly faster rates and were quickly aged to adulthood. But now, the only remaining issues are WHEN will the aliens finally stop the breeding program, and how will the current humanity's former cultural and technological states will be recovered, and how will the aliens deal with the second generation humans' mental and educational development (they were used to breed more humans, and nothing else).

Addendum: In order to maintain genetic diversity without necessitating a strict genetic screening and breeding program, you'll need at least 10,000 humans. And yes, screw the 50/500 rule. Just three digits' worth of individuals won't be enough, especially considering that the survivors in this scenario are of the same ethnicity.

I'm more worried about the lack of genetic diversity due to the sudden population bottleneck. It could screw over the future generations, if not handled well. Unless these aliens would artificially induce mutations, the succeeding human population will suffer from more than a handful of genetic diseases.
